If that wasn't the question mark we've learned nothing about it. not 100% confirmation but as good as.

I don't think that the people that drew the map got inside the pearl, i reckon they just saw the ? from the cliff and didn't know what it was. They must have known about the island though and maybe heard about the pearl and so marked it on at the side, thats my theory on this anyway.

But then why did they reference the Pearl as being one of the hatches on the outskirts? Granted they did put a query next to it.

I don't think they necessarily named one of the hatches on the outside the pearl, I think they just marked it on the outside with a lot of other notes.
